Two years after the second war between the Koopa Troop and the Mushroom Kingdom, the tides began to change. The Koopa Troop began to amass their army, in case they were attacked or they needed to fight once again. Bowser had the Koopalings executed, as they were terrible commanders during both of the wars. Bowser Jr., however, remained at Bowser's side.
The Mushroom Kingdom had won the war, but at a cost: many of their lands had been destroyed, countless Toads and Yoshis had fallen in battle, and the Mario brothers went missing after the attack on Bowser's castle. The kingdom decided to prepare their army, as the nearby lands were needing to rebuild. Peach had assigned Toad to lead the military, while Yoshi was named High Chieftain of the Yoshi Tribes, angering his brother. Still, he kept his feelings quiet.
As both sides begin to rebuild, a mysterious threat manipulates them. Fawful has established a small army, and seeks to manipulate the Mushroom Kingdom and the Koopa Troop into fighting one-another.
