Toadswoth receives a mensage from Isle Delfino and gives it to Princess Peach. The letter says that all the population of the Island is grateful to Super Mario and his efforts saving the Island against the menace of the Koopas when they covered the island with Graffiti and they are inviting the heroes and their friends to another vacation on the island. Peach says about the mensage to Mario and they organize the travel.
Mario, Luigi, Princess Peach, Toad and Toadsworth invites Professor E. Gadd and Yoshi to the travel and all of them go to the island alongside Princess Daisy on her Cruiser. Suddenly, the Wario Bros. appear hidden in the ship hoping to get a good amount of money of the island and enjoy some of this journey in which they were not invited. While the Cruiser approaches the island, Daisy and Luigi, inside the cruiser, had had fun when they started to see that the water was turning darker and darker. When they go outside, they see Toadswoth and Peach screaming in panic and Mario, Toad and Yoshi looking in the sky angrily. They see some Airships attacking the whole Island Kingdoom, composed to the Isle Delfino and the islands around. Bowser appears and says to the heroes that he wants to use the power of the Shine Gate combined to the power of the Magic Paintbrush created by E. Gadd to improve his troops and conquer the kingdoom and, then, the entrie world.
The Wario Bros., seeing the situation, seem to want to help the Mario brothers in their mission to stop Bowser (hoping to get some money if they win), so, they appear at outside the Cruiser, being discovered by everyone. But, when they were about to begin a attack, suddenly, Shadow Mario appears and attack Mario partners and the Wario Brothers. He launchs some graffiti on the cruiser, creating 3 Polluted Piranha Plants arround Mario. Being distracted, Bowser captures Princess Peach and Bowser Jr. (in Shadow Mario form) knocks out Toad (that's on Yoshi, who also is knocked out) and the Wario Bros. Daisy were about to be captured, when Luigi jumps on Bowser Jr. and says to Daisy to run. Mario was closer to be captured by Bowser, buy luckly, some water was sprayed, defeating 1 of the Polluted Piranha Plants. E. Gadd used the F.L.U.D.D. to save Mario, but Bowser escapes. Bowser Jr., in Shadow Mario form, creates more 3 Polluted Piranha Plants to distract the heores, while he escapes with his father and the prisoners.
E. Gadd explains to Mario how to use the F.L.U.D.D. and the heroe defeat the 4 Polluted Piranha Plants that were on the Cruiser. Defeating the enemies, a Red Shine Sprite appears and Mario gets it. After the attack, Daisy appear crying alongside Toadsworth, worried with the situation. Mario decides to go to the Isle Delfino to help the natives and save the princess and his friends from the Koopa Troop.
When they arrived on Isle Delfino, they see that the sky turned evene darken than before. Some Piantas that saw Mario on the Cruiser explained that the whole island was dominated by the Koopa Clan and Mario can not pass to the most of parts of the island, that were protected by some kind of shield made of graffiti. Although, some parts still can be explored, even with the domination of the Koopa Troop. Suddenly, some polluted enemies, previously know by Mario, appear to attack the heroe. After being defeated, another Red Shine Sprite appear. The Piantas explain about the Shine Sprites and that Bowser captured them on Isle Delfino and on the other islands, bringing the darkness to them. Mario sees that one Rainbow M appeared on a Pianta Statue and decides to go on it, going to Palm Village.
Just after acquire some Shine Sprites, the Cannons to Isles Giraffe and Sardinne shown to be protected by some kind of goop that Mario can't dissolve with the F.L.U.D.D. Suddenly, Mario and E. Gadd notice that Shadow Mario is locking the cannons and it is on the Delfino Plaza. Mario starts to chase him on the Plaza, when he ctreates a Rainbow M to Palm Village, trying to escape from the heroe, but Mario follows him and defeat him. E. Gadd gets the Magic Paintbrush from him, that reveals to be Bowser Jr., but, suddenly, Junior appears to have another and improved Magic Paintbrush, created by himself, and escapes from there. E. Gadd, worried, starts to analyse the Magic Paintbrush acquired before and says to Mario to continue the mission, while he will try to use the Paintbrush to an idea that he have.

The game occurs on Island Kingdoom, composed by 3 bigger islands, each one with 4 courses and one specific hub to access the courses, and surrounded by other 3 smaller islands (except for Isle Crabic, surrounded by 4 islands) each. Small Islands are islands without one specific place (they act like a location on bigger islands) and are accessed by cannons on the specific hub of bigger islands, while the courses of the bigger islands are accessed by Rainbow Ms on the specific hub. Each location and small island have 8 Shine Sprites (four from main episodes, two hidden, one for getting the 8 red coins and one for getting 100 coins), except Valley of Bowser (where there isn't any Green Shine Sprite) and Rainbow Star Island (where there is only one Green Shine Sprite). In the game, there are multiple events that cause the development of the history. They mainly occur on main hubs of each bigger island and on the main hub of the game, Daisy's Cruiser, but, sometimes, they make the player enter on some courses or small islands during the gameplay. Usually, involve the unclocking of some course or small island or the unlocking of some big island, playable character or some import part of the history.

Power-Ups that affect the player
|The Double Cherry creates a clone of the player who copies the real character exactly. It's only available in the game when the player defeats Shadow Toad on his mission on Noki Square and Twins Mountains, who uses the power of the Double Cherry to create a clone.|
|A very small form of Mario that can pass for very small placesand can jump very high.|
|A Gaint form of Mario which can smash lots of things, turning him almost invencible.|
|This ability appears in the game and the player uses a Magic Paintbrush (much like Shadow Mario and its variants). On this game, that power-up is genetically created by E. Gadd after the player gived the improved Magic Paintbrush from Bowser Jr. to him. With that power-up, Mario can create colorful paint with his magic paintbrush to solve puzzles, walk on graffiti and defeat certain enemies with the paint created by the Paintbrush or with the Paintbrush itself. He can also absorve graffiti to clean the area and then, launch a giant paint ball to damage enemies. Mario can't use F.L.U.D.D. while using this power-up. Mario can change the color of the paint that he launches. E. Gadd explains that there is a difference from the paint created by paint Mario and the graffiti created by Shadow Mario: the graffiti of Bowser Jr. is a goop matter that can hurt anyone who touches it, while the paint created by Paint Mario can clean the graffiti, turning it into a pure paint. Each color that can be used by Paint Mario is related to a specific type of graffiti.|
|Rainbow Mario is invencible and very fast!|

The container of F.L.U.D.D. is also changed to a styrofoam container and the F.L.U.D.D. colors change (it turns into the same color for all the characters): instead of a yellow and blue coloration, has an cyan and white coloration, respectively.|
|Thunder Flower||F.L.U.D.D., with the new Thunder Flower power, can shoot electricity jets instead of water. The F.L.U.D.D. colors change (it turns into the same color for all the characters): instead of a yellow and blue coloration, has a mixture of aquamarine, yellow, green and blue coloration.|

- Squirt Nozzle: The basic nozzle, which allows Mario to launch a spray of water at objects or enemies.
- Hover Nozzle: This nozzle allows Mario to hover in the air for about 4 seconds, with slowly increasing altitude while in effect.
- Rocket Nozzle: This nozzle allows Mario to blast upwards on a stream of pressurized water after charging up for a brief period of time. He falls without hovering, though he does not take any falling damage.
- Turbo Nozzle: This nozzle allows Mario to move quickly across land or water.
- Blast Nozzle: A new nozzle, that allows Mario to shoot a large blast of water ball, rather than a spray, at high pressure. Instead of bounce, it moves foward.
