In the very beginning of Story mode, a comet is shown flying through space at extremely fast speeds. It is clearly on a collision course with a planet. The camera zooms in on the comet, and it appears to be the Comet Observatory. Inside, all of the Lumas are panicking and Rosalina is trying to steer the Observatory away from the planet. However, the Comet just keeps hurtling down towards a specific piece of land on the planet... Mario is sitting on a picnic blanket with Princess Peach. They are, of course, having a picnic. However, the picnic takes place at night, and they are sitting under the stars. Peach points up at the comet and says, "Mario, it's beautiful!" Mario looks at the comet and realizes that the comet is going to hit the castle, which is not far. Mario runs to the castle.
Level 1: Saving the Creatures of the Castle!
In this level, there is only one thing to do. Mario has to run through the castle, and warn all the Toads to escape. There is a five-minute timer running, and either when the comet hits the castle or all the Toads escape, a cutscene occurs. In the cutscene, the Comet hits the castle with Mario still inside. The screen fades to black, and it fades back in with Mario on the ground, and Captain Toad, Peach, Rosalina, and Luigi are looking at him. The white Luma from the previous game is hovering over Rosalina's head. Rosalina then pulls Mario to his feet and explains that Bowser attacked the Comet Observatory, and that it spiraled out of control. She says that she is sorry, and then asks if he will help her, Captain Toad, Peach, and Luigi find Power Stars to help fix the Comet. Mario agrees.
The only functioning part of the Comet Observatory is what shoots you to other planets and brings you back. Therefore, the damaged Comet Observatory is the game's hub.

Good Egg Galaxy
This galaxy has three Power Stars. The first one, Savior of the Yoshisaurs, involves you getting to the top of Saddle Mountain and defeating Mega Petey Piranha in a mini-boss battle. After defeating him, Yoshi will hatch and thank you. As a gift, he will give you a Power Star. The second Power Star, Hot Hot Yoshi!, is found on top of the Berry Volcano. To get to the top, Yoshi must eat Red Berries found in bushes on the side of the volcano to run to the top of the volcano before it erupts. When reaching the edge of the crater, a cutscene where Yoshi and whoever you are playing as jump over to the Power Star and get it plays. The third Power Star is found in the Cheep Cheep River, which is at the bottom of the Canyon of the Crystals in the stage Surfer Dudes!. To get to the Power Star, you and Yoshi have to break a crystal out of the canyon and surf down the river on it, avoiding jumping Cheep Cheeps. At the very end of the river is the Power Star. After obtaining all three Power Stars from this galaxy, Yoshi will appear on the Damaged Comet Observatory.
- This version of the Good Egg Galaxy has clearly experienced extreme seismic activity, due to a volcano, mountain and canyon being pivotal points in the level.
Giga Goomba Galaxy
This galaxy has two Power Stars. The first one is found in The 10,000 Score! In this, you have to jump on Giga Goombas all the way to the Power Star. Every time a Goomba is bounced on, an 8-bit 100 will appear on the top left part of the screen. If done correctly, you will have bounced on enough Giga Goombas for the score to reach 10,000. If you have reached 10,000 at the Power Star, the level will be successful. If you are not at 10,000, you will get a Game Over!. The second Power Star is in Giga Stampede. In this level, you has to get to the Power Star without being run over by stampeding Giga Goombas.
- A galaxy similar to this one appears in previous installments.
Colossal Koopa Galaxy
This galaxy has two Power Stars. The first Power Star is found in The Colossal Koopa-tastrophe!. In this level, you have to get past all of the Colossal Koopa Troopas to get to the Power Star. It is a fairly easy level. However, the second level, Colossal Koopaling?!, is much harder. Ludwig von Koopa is a giant version of himself, and he has to be fought in a mini-boss battle. After defeating him, he will explode and become a Power Star.
- A galaxy similar to this one appears in previous installments.
- Giga Goomba Galaxy is similar to this one.
- Colossal Ludwig von Koopa is the first mini-boss to become a Power Star upon being defeated.
This Galaxy has four Power Stars. The first one is found in The Rainiest Day in Lylat History. In this level, you are introduced to the weather-controlled Lylat people. Normally the planet Weatroll II is very sunny, but a huge rainstorm has been going on for a long time. The Lylats' attitudes are influenced by the weather, so all the Lylats are gloomy and lazy. The planet is falling into disrepair, so you have to go up into the atmosphere and stop the mini-boss Giga Lakitu and his Lakitu minions, who are causing the weather. After defeating Giga Lakitu, the rain disappears and the now happy and active Lylats award you with a Power Star. The second Power Star is found in An Ashy Day With the Lylats. In this level, ash from a volcano that has recently erupted covers the sky, and the Lylats become gloomy again. You have to go to the volcano and plug it up so that no more ash will come out. To plug the volcano, you have to find the Big Bullet Bill Gun and shoot a Big Bill into the volcano's top crater. Then the ash will disappear and the Lylats will return to normal. They will once again give you a medal. The third Power Star is found in The Snow of Sedation. In this level, you go to another planet in the Lylat Galaxy called Weatroll I. On this planet, another Lylat colony is having problems. Heavy snow is coming in, and snowy weather makes the Lylats tired. You have to travel once again into the atmosphere and stop Larry Koopa from forcing a Snow Cloud Creature to create snow at the expense of it's own life. After defeating Larry, the snow cloud creature thanks you and shows you how to ride on it. After riding down to the surface, the Lylats ONCE AGAIN give you a Power Star. The fourth Power Star appears in The War-Torn Lylats of Weatroll XII. In this level, you travel to Weatroll XII, where a solar flare is hitting the planet. The solar flare is causing the Lylats to have extremely short tempers and just be all-around mean and jerky. You have to find the snow cloud again and together they stop the solar flare. The Lylats return to normal, and you find a Power Star that was created by the remains of the solar energy. The Snow Cloud creature will appear on the Damaged Comet Observatory after getting all four Power Stars from this galaxy.
- This is the second galaxy to have a volcano involved in a level's plot.
- Lylat is the name of a place in Star Fox.
Bowser Jr.'s Galactic Energy Converter
There is one Grand Star available here. It is in the level The Super Stomper Bot!. This is a boss stage. After landing on the machine, you have to get to the top of it. On the top, converted energy is being put into a giant robot. Bowser Jr. sees you and explains that his robot, the Super Stomper Bot, ran out of fuel. He asked his daddy to give this machine to him, which converts the galaxy's natural energy into fuel for his robot. The robot becomes completely fueled up after he finishes talking, and then Bowser Jr. gets inside. You have to avoid the robot's four legs, which are constantly trying to stomp on you. Every time a leg stomps, a spring pops out of the leg. You have to pick the spring up and hold it above you, and when he stomps it on you, the spring will propel him backwards and he will fall. Every time the robot falls, it gets more damaged. After it falls six times, the robot will start to explode. Bowser Jr. escapes just when it explodes, and a Grand Star will come from the wreckage. You take the Grand Star, and the Grand Star will fix the Damaged Comet Observatory a little bit and make you able to go to farther galaxies.

Bob-Omb Battlefield Galaxy
This is the final galaxy in normal story mode, and it hosts one Grand Star. In this level, the Comet Observatory gains enough power to fly to a giant planet shaped like Bowser. After flying there, you must start out on the foot and work your way up to the mouth. Along the way, enemies from every single galaxy attack. Once you make it to Bowser's mouth, you have to travel inside and avoid fire balls. Once you make it deep enough, all of the Koopalings attack you. Once you defeat them, Bowser Jr. and Kamek attack you, and after defeating them, you have to travel deeper. Once you make it to the deepest part of the Bowser planet, there is a gate, and once you destroy all of the locks that are on it, it opens to reveal a black hole. You get sucked in. The screen goes static, and when it comes back into focus, you are on a huge planet at the gate to Bowser's castle. After walking in, you have to avoid a fire-breathing Bowser statue. As you keep going, Thwomps that move try to hit you, and you have to keep running while avoiding them until you reach the lava river. After crossing it, you have to go through a room with paintings of Bowser. After that, you walk through the courtyard and cross another lava river. After crossing the bridge, you have to climb to the top of a tower, where Bowser is waiting. You have to fight him in a boss battle. You have to grab him and spin him around and throw him off the tower, 64-style. When you throw him the first time, his Koopa Clown Car saves him, and then explodes once he gets back on the tower. After the second time, Kamek saves him. After Kamek saves him, Kamek passes out from overexhaustion and falls into the lava. The third time you do this, he just falls. You start celebrating, but then Dry Bowser jumps up from the lava to fight you. You have to spin him around enough for all of his bones to fly off the tower and into the lava. After this, Dry Bowser's skull burns to reveal a Grand Star inside of it. After you get it, you bring it back to the observatory and it gets fixed. The game ending shows everyone flying off into space, searching for a place to redo the picnic that was ruined.
- The Bowser planet part was originally Exotoro's idea.
