The story begins by saying how the world was formed by a balance of life and death. However, death became too greedy and took more and more lives. This led to the emergence of a being from within the earth that forced life and death into secluded areas where they could not affect the world at will any longer. This brought back the previous balance. However, death has been waiting thousands of years for the day when the keeper of balance becomes weak and cannot imprison him any longer. That day is dawning soon, and death has already contacted his allies to prepare the world for him.
The game truly begins when Pikachu comes upon yet another new land riding in Piplup's balloon alongside Snivy, who has become the Area Keeper of the Arbor Area. She is coming to form better foreign relations with Delphox, the Zone Keeper of the Volcano Zone. To make sure Pikachu is keeping on his skills, Piplup has him jump over a nearby log and gather some berries by dashing into a crate. Snivy also challenges him to Chase and gives him an updated PokéPark Pad so that he can record any new friends he makes here.
Once the three Pokémon get to the main area of the zone, they find a Houndour blocking the path to Delphox. He says that soon, everyone will face death, and that he is going to make sure of it. This serves a tutorial battle for Pikachu. Once defeated, a Houndoom appears with two more Houndour, saying that Delphox has been "taken care of." The four immediately rush off. Delphox's close aide, Braixen, approaches the group to tell them that without a leader, the zone will go into chaos. As a current Area Keeper, Snivy volunteers, telling Pikachu and Piplup to follow after Houndoom and his friends. Piplup decides to contact Oshawott instead of helping Pikachu because Oshawott is now a famous detective and could help them stop whatever crimes are going on.
