At Light Institutes, Wily's newest robot is attacking the building. Dr. Light is killed in the debris and a robot named Zero appears, chasing Megaman. He decides to do the X Project, transforming him into a robot. When he comes out, Roll asks him what happened to Megaman, and he says "There is no Megaman". Zero decides to hibernate until Megaman X appears again, and he calls Wily.

Sigma, the perfect reploid, is created, and is appointed head of the hunters. Back at present day, Sigma is shown caughing, with images of killing humans appearing in his head, but Sigma slaps himself to keep it out.

Megaman X appears to see Zero, but is surprised at what he finds. Zero reveals that the "Maverick" Virus was carried in his capsule, and that it turned him good. Megaman X realizes the even Sigma must turn bad with that amount of unknown virus; but when he goes to Sigma's room, he's gone.
